摘要
網絡s of evolving genotypes can be constructed from the worldwide time-resolved genotyping of pathogens like influenza 病毒es. Such genotype 網絡s are graphs where neighbouring vertices (viral strains) differ in a single nucleotide or amino acid. A rich trove of 網絡 analysis methods can help understand the 演化ary dynamics reflected in the structure of these 網絡s. Here, I analyse a genotype 網絡 comprising hundreds of influenza A (H3N2) haemagglutinin genes. The 網絡 is rife with cycles that reflect non-random parallel or convergent (homoplastic) 演化. These cycles also show patterns of sequence change characteristic for strong and local 演化ary constraints, positive selection and 突變-limited 演化. Such cycles would not be visible on a 系統發育 tree, illustrating that genotype 網絡 analysis can complement 系統發育 analy
